At Savvii we use Nginx instead of Apache as webserver. This is why WordPress itself adds the item 'index.php' in your permalinks. You can solve this by filling in your desired permalink structure under the option 'custom structure'. You'll find this option in the WordPress Admin panel under 'Settings' -> 'Permalinks'.
